主要通过研究陆地棉花纤维发育早期的功能基因组、转录组学及雷蒙德氏棉、亚洲棉功能基因组,探索纤维突起、伸长的分子机制及调控规律。通过大规模转录组学分析法,获得大量纤维突起或伸长阶段特异性表达基因(重点是棉花转录因子基因家族成员以及激素受体基因),探索棉花基因功能鉴定的新方法。用RT-PCR等基因表达分析方法研究已克隆的基因在棉花发育过程中的器官、组织及发育时期等时空表达特性,推测这些基因在棉纤维发育过程中的作用。分离鉴定植物激素信号途径对棉纤维发育起重要调控作用编码关键转录因子的基因,阐明植物激素对纤维发育的关键作用。
以雷蒙德氏棉(Gossypium raimondii)的基因组为参考序列,我们将目前NCBI数据库中存在的297239条陆地棉(Gossypium hirsutum)表达序列标签(EST)进行了重新组装和分析,得到了49125条单基因簇(UniGenes)。这些单基因簇的平均长度达到了1019碱基对,显著超过之前组装的804和791碱基对。其中,长度超过3千碱基对的单基因簇的数目从30条左右增加到1223条。我们的结果说明,雷蒙德氏棉基因组的参考序列对四倍体棉花转录组的组装起到非常大的推动作用。转录组分析分析显示,四倍体棉花里来自A和D亚基因组的基因在转录模式上有显著差异。在四倍体转录组中,29547个单基因簇可能来自于D亚基因组的贡献,而另外19578个单基因簇可能是A亚基因组转录出来的。最后,大规模数据分析得到的一些棉纤维发育关键基因在转录水平的差异可被RT-PCR实验证实。
我们通过高通量测序方法获得了8.5G碱基对高质量、无污染的转录组测序数据,将约85%的测序数据贴回参考基因组序列上,共鉴定了超过15万个剪切结点,在10197个基因中发现了16437个可变剪切事件。结果显示,平均每四个棉花基因,就有一个存在可变剪切现象,说明可变剪切在棉花基因组中是一种广泛存在的现象。在这些可变剪切事件当中,“内含子保留”类型占最多的比例(40%),而“跳过外显子”类型是最少的。我们选取11个不同的真合生物进行横向比较,证实“内含子保留”类型在高等植物中所占的比例是最高的,但是在脊椎动物当中“跳过外显子”的比例最高,“内含子保留”反而最少。为了解释这巨大差异的来源,我们进一步对棉花发生“内含子保留”的基因进行分析,结果发现尽管转座因子的插入在棉花所有内含子中所占比例只有2.9%,但是在保留的内含子中比例竟高达43%,这暗示了转座因子的插入可能与内含子的选择性保留有关。大量的数据分析显示,插入到保留内含子中的转座因子并不是随机分布的,而是富集在3’剪切位点上游0-40个碱基的区段上,从而影响了该段序列的RNA二级结构的柔性并导致分支位点偏离最佳位置,在内含子剪切的过程中不能发挥正常的作用,最终导致内含子的保留。我们的结果暗示,转座因子插入所介导的分支位点的分布改变对于内含子保留类型的可变剪切有重要作用,该发现有助于解释植物和动物之间存在的内含子保留差异。
实验室前期从Salk种子库中得到一个与乳腺癌同源基因的突变体row1-3,该突变体根部表型剧烈。其根部极其短小不能正常发育,成熟区细胞不能正常分化与伸长,QC及向地性完全丢失,同时其根尖不含淀粉粒,结构模糊不具有典型的根端分生组织结构,表明其也不能进行正常的分化。通过对其表型分析结合PCR与GFP定位技术,我们找到了ROW1基因缺失后可能造成以上剧烈表型的原因,即WOX5过量表达造成的。通过遗传学实验方法,对该突变体中的WOX5完全敲除或者部分敲除可以回复或者部分回复该突变的表型,在row-3/wox5-1双突变体中,其跟的伸长和向地性恢复,同时其根端分生组织可以正常风化产生含淀粉粒的小柱细胞。进而证明了ROW1是WOX5的负调控因子,通过抑制WOX5的表达来限定该基因只在QC细胞中表达。
